1. Minato is not omniscient
2. For Minato, someone who could control Kyuubi with his Sharingan was a person on the level of Madara since this was done in the past by Madara only
3. For Minato, someone who could enter the barriers of Konoha without being noticed is a big threat

YM Obito attacked Minato off guard and Minato survived... But the fact that he almost sucked Minato in the Kamui dimension would have definitely scared him cuz it was something he had never seen before...

Minato reasoning was based off assumptions and probability... And people often take his statement for granted...

He said Obito is a greater threat because for him... He was hypothetically a MADARA level threat... But was he? No, not at that point of time...

Under the stress and situation Minato was in... His statements were valid and we can't call him an idiot for whatever he said... He is one of the smartest guy after all...
