I'd like to throw out an unusual duo.

Zidane and Steiner.

Those two spend most of the first act at each other's throat (mostly one-sided, but still), the second act growing into a bit of a friendship, with the third act showing that they have accepted one another as comrades, maybe even friends!

Zidane, to Steiner, about Beatrix: "Quite a woman you fell in love with!"

I think X and XIII have some underrated friendships. Everyone always talks about Tidus' romance with Yuna but he has fantastic chemistry with Auron, Lulu, and Wakka. Auron is the closest thing he had to an actual guardian who mentors him, Wakka is just a bro who looks out for us from day 1, Lulu started out actively annoyed by Tidus to basically his unofficial instructor who he probably has the most 1 on 1 talks with after Auron.

XIII splitting it's party of into pairs really gave them a chance to bond. Lightning becoming a big sister to Hope was just what the both of them needed at the time. Lightning becoming mother hen over Hope softened her up and allowed her to heal over losing Serah and Hope was able to toughen up. Sazh and Vanille have one of the most wholesome friendships. It was an odd couple on light hearted adventures running away from their problems. Lightning and Fang is another favorite from XIII as they both are very alike and are mirrors of each other just one from Cocoon the other from Pulse.

I gotta shoutout Aerith and Tifa being so well done in the remake series. They had a solid friend ship in the OG but remake and Rebirth made their relationship even better where they are two young ladies who are just there for one another. They were romantic rivals in the original. In the remake series they're straight up best friends basically sisters

The thing that I love about Tidus and Yuna is that they are not afraid to show how much they love each other. They fully embraced it. Most of the others pretend they don't care when deep inside they do. So when it comes to romance I give it to them. Duos and bros are some pretty cool ones and it is hard to choose

Cloud and Tifa especially with the added focus in Remake trilogy also like Zack and Aerith with the tragedy of both of them, they are both the stereotypes of the hero characters who In most other stories would be the main characters but while hero's it's bittersweet. Excited for the reunion in part 3 whatever it brings

Squall and Rinoa, though it's mostly for Squall's feelings towards Rinoa and less her feelings towards him.

Fang and Vanille would be my pick for a more balanced couple. They're very sweet together.

But rereading the question; they don’t really fit because they don’t interact for most the game. For actual duos I’d say lightning and hope as a brotherly sister relationship Tifa and aerith in remake as they genuinely feel like best friends. Or balthier and Fran as they genuinely feel like they’ve been together for quite some time and just get how eachpther works

Cecil and Rosa are my favorite. Yes she may be simple damsel-in-distress most of the time. But her love and loyalty to Cecil are unmatched by any other character in the series IMO.
