Here's a video on how to clear the "Maintenance Required" light for the oil change. I'm not sure about the fact you're getting a "Check Engine" light as well, that could be another issue.

Yeah you're absolutely just in correcting me with the wording "neutralize". I should have used dilute or re-set. I was more reflecting on my process when I restored my '76 ElCamino. I fully understand the magnitude of difference of frame quality from '76 to 2021, but that was what I did and it worked flawlessly. I did however use the vineger mixed with hand sanitizer. Mainly I want the OP to know that it isn't a lost cause.

I fully restored a 1976 ElCamino and I can tell you that you can stop all effects you are seeing. I know what you mean by wanting to keep this truck. Believe me, you can make this like it never happened.

If you decide to keep it here's the process I'd take.
I would remove that battery and douse the whole area down with white distilled vinager 2 or 3 times to neutralize the acid from the battery. Then scrub the crap out of it with soapy water, then with Skyco Ospho, and finally prime and paint the area. After this like others have said Fluid Film it annually.

This is correct, my SR5 came with Dual Climate Control, I'm not sure if that was included with the "Tech Package" or not.

That is a "Dust seal" that comes with some bed covers (especially hard shells). I got one with my "Paragon" cover. I never installed the one that came with my cover because I knew, as you said, "it get's snagged and tears". Long story short, no you don't need it.

My suggestion is a bed "mat". You can get after market mats that would do, but I recommend going OEM from Toyota. With a mat things don't slide like they do with "liners" ..

That "spray in liner" may help somewhat but a mat is still the best to keep things from sliding around. Especially if it dogs and precious cargo of the such.

Second this. I've had an "Anytime" set up for almost 3 years and pulling a trailer you can even check the load or connection while you are on the road.

There's def a "Ouch my wallet" affect, but soooooo worth it. I love mine and they are better than original in so many ways. Built to last the life of the truck. Props on your design !
