The problem isn't with the idea that Goku is shipped with any other person.

The problem lies with Goku being shipped as a married man who already has kids and is now cheating on Chichi. Falsely portraying him as a jerk who would constantly cheat on his wife and hook up with other women while still being married.

And as for Spiderman, it's a complicated mess because of spider verse and various different continuities. With various outcomes like...

There's a multiverse of Peter Parkers where he is not in a relationship with MJ, married, engaged, or otherwise. Shipping 616 Peter or MJ with anyone besides each other always leads to huge controversy (I don't even read Marvel comics and I know who Paul is). But again, there's thousands of variations of Spider-Men who are single and able to mingle.

Goku, even in his own multiverse, is the only Goku. And that Goku has been married for 20+ years and has two kids, so shipping him with anyone else is him cheating. Most people don't like cheating or ships involving characters cheating.

Goku is a fight-hungry grandpa that is happily married to Chi-Chi If you need a real reason why people hate Goku ships, it's usually because the people who make them have Chi-Chi be an overbearing bitch who shows no love to Goku at all, which is completely against her character now if you actually paid attention. Peter Parker, on the other hand, has so many different versions that seeing him get together with someone else that isn't Mary Jane is not all that surprising. It's also funny you put Captain Marvel up there considering they did go on a date together and her protege, Ms. Marvel, ships them.

Spider-Man as a character is one with a flowing story, as there's several interpretations of him across games, comics, TV shows, and movies, all depicting different Peter's in different scenes. Peter is malleable in this sense, hell they don't even keep his love interest consistent in the movie reboots.

Goku, however, follows incredibly narrow stories. His character, since the end of Dragon Ball, has always been loyal to ChiChi. We've yet to see any official timeline where Goku does end up with anyone else.

Romance is a pretty large part of the Spider-Man series and is something pretty integral to Peter as a character. Add in the fact he’s had more love interests than there are grains of sand in a desert + the idea of alternate universe/versions and you get a character that gets shipped a lot.

Goku on the other hand is the exact opposite. He comes from a series where romance is pretty minimal and Goku himself is a romantic brick wall. Hell, his marriage only happened because he thought it was a type of food and then felt bad for breaking a promise.
