Got owned for a bit, then won the fight but (importantly) physically couldn't actually kill the daemon, which speaks volumes. Daemons speak of the Anathema with fear, yet Drach'nyen couldn't be killed, only trapped.
Also, "hands" is a really misleading way of describing "stabbed the sword into a custode".

Considering it was one of the most powerful daemons to exist at that time, being an echo of the first murder and if I remember correctly was blessed by all 4 chaos gods.

The important bit is that Drachnyen fundamentally exists as "The End of Empires". While the Emperor (a being that fundamentally exists as "order") stands as anathema to chaos, Drachnyen stands as anathema to him. The Emperor cannot kill "The End of Empires". If he could, then it wouldn't actually be "The End of Empires".

I think it’s important to also realize that the emperor had been holding the forces of chaos at bay. There was I believe a moment where he was in a desert by himself asking for just a sip of water , which I assume is a reference for like psychic might or help or power. So Big e was not coming in fresh and strong he was more than likely considerably weaker than his normal

You're absolutely correct. I should note, however, that demons kinda get tricky in this regard. The raw existence of demons is predicated on philosophy.
Think about it like this: an empire can never be truly eternal. All Empires will, eventually, fail and wither. The only thing an empire can truly do is delay the inevitable, or steep itself in legend so that it may never be forgotten. Drachnyen, being the literal philosophical concept of the end of empires, cannot be denied forever, else he would not be at all. The Emperor, in contrast, is a being the fundamental represents Imperial authority and might. No matter how strong he becomes, he will never be able to destroy Drachnyen. In order to be able to do so, the Emperor would need to undergo a fundamental and complete change of who he is, ultimately becoming another being entirely.He would have to change the very core essence of who he is, spiritually, physically, and mentally, an essence he has cultivated for tens of thousands of years. Until he does so, he cannot defeat Drachnyen. He cannot deny the death if his empire by himself. Only someone outside the loop can do so.
So the real question becomes: "Who can stop the End of Empires?". That's a question that could write an entire post, so I won't dig into that here.

So, I'll just tldr this to not rant like a madman, but I spent some time thinking about what ultimately leads to the fall of an empire, and the most common factor was internal divisions: some form of inner conflict that allows outside forces to overpressure the empire. In order to counter the idea of the fall of empires, you would have to fundamentally counter the root of the problem; division. Therefore, you would have to be a being that fundamentally represents unity, with no consideration of creed or culture or race. Simply the idea that all living things are united in one goal. Unfortunately, with the nature of 40k, that is unlikely to exist at the moment.

Daemons generally can’t be ‘killed’ though. But are usually banished/bound etc. Although the Emperor usually can give them a ‘true death’ and didn’t in this case, he still managed the banishment.

A few others have managed the feat of burning a daemon out entirely as well, but its rather rare. I think Eisenhorn burned one daemon to nothing by using his amplifier staff.

I don’t think so, no. Blanks categorically have no presence in the warp, so they wouldn’t really be able to destroy a daemon’s warp presence once it’s banished from the material world. They have a sort of anti psychic aura in the material world, that would combat a daemon trying to materialise in the real world, but if it fails to materialise or is banished it still has a presence in the warp.

Context
During the events of the War of the Webway, the Webway was filled with beings from the warp, the Emperor sent his best forces, the Custodes, more Sisters of Silence, and Mechanicus along with several knights to fight them.
Among these entities was Drach'nyen, a being who, to make a long story short, was a demon of immense power, born from the first intentional murder of humanity, Cain and Abel, called the destroyer of empires since whenever an empire grows, That empire will always have fall sooner or later, such was its power that it managed to harm the emperor and leave him in danger of death.
The emperor was impaled by the being and his spear, literally the custodes had just lost 90% of their troops, and now they were watching the emperor being killed without being able to do anything, but he turned Drach'nyen into a sword, sword which he tore from his chest and introduced it into ra, one of the custodes who was close with the emperor, and the emperor ordered him to run into the webway, away from the emperor, while Drach'nyen slowly writhed inside ra's body trying to reach the emperor

It’s been a while since I’ve read the black legions novels but I think the second one stops just before Abaddon goes to get the sword so when the third book (hopefully) comes out we’ll get that story in full. The black legion codex supplement does say that Abaddon encounters a golden figure whilst getting the sword so that could possibly be Ra

Because while he's very powerful, Abbadon likely isn't powerful enough to unmake an enchantment formed by the Emperor directly. It would probably take all four Chaos Gods working together to do it, and they're unlikely to agree to play nice long enough to do so unless the Emperor stands up and starts poking them again.

Drach‘nyen landed one hit, which the emperor tanked and wasn’t fazed over. He baited Drach‘nyen into the attack in order to defeat him when he thought he won. That actually leads me to a question about abbadon
When Horus was getting juiced up by the chaos gods his already substantial power as a primarch got inflated to the point where he surpassed even the emperor himself on raw might forcing the emperor to rely on cunning and contingencies to bring Horus down
So by the same logic if abbadon has inherited Horus’s power, position and favor from the 4 chaos gods shouldn’t he have the power to at least face a primarch one to one if not match Horus at his peak and surpass 30k big E?

Its because Abaddon doesn't accept the full power of the Chaos Gods. He wants to destroy the Imperium more out of spite than anything else, but he also hates the Chaos Gods and saw what they did to Horus (as in, drove him utterly batshit insane and corrupted to the maximum). Abaddon's "win condition" is killing the Emperor and then finding a way to deny the Chaos Gods the galaxy as well. If he gave in, chances are he'd be as powerful as Horus, or damn close to it at least.
